Emmanuel Christian College is governed by a Board of Governors. The Board consists of the Bishop of the Africa Inland Church, the Bishop of the Sudan Pentecostal Church, the Bishop of the Evangelical Presbyterian Church, various selected professionals from South Sudan, East Africa, and Southern Africa. The Reverent Canon George William, Founder of ECC, is the current Chair of the Board of Governors.

The College has an Academic Council consisting of the Principal, Deputy Principal for Academic Affairs, the Dean of Students, the Academic Registrar, the Heads of the departments of Theology, Education, and Business Administration as well as the Director of Emmanuel Christian Academy and the College librarian. ECC is deliberately inter-denominational, accommodating students from all Christian denominations and even other faith communities. However, we have a strong Christian, Bible based identity with class bible studies twice a week, weekly chapel services, and student evening devotions.
Everyone at ECC is encouraged to actively engage in the spiritual activities while freedom of religion is guaranteed.

The College provides full-board accommodation for students studying at the main campus in Goli. Due to the remote location, day scholars are rare. However, in other campus locations such as Yei town or Ajuong Thok day scholars are the majority.
